I believe it depends on the scenario of how and where you use Hashtags on your Twitter Account even on tweets as well.
Have a look at some of the The Pros and Cons of Hashtags utilization on your Twitter including:
Advantages:
Assists you to search to see how many times you were retweeted.
Easy for you to search for your old posted tweets.
Gives your hashtag (#) if you use the same one all the time recognition.
Assists you in participation in a hashtag (#) conversation with other Twitter users.
Easy for others to search for your hashtag (#) to read your content/retweet you.
Dis-Advantages:
It can effects your SEO rankings.
One of the most potential disadvantages of hashtags is their very popularity. Its really difficult nowdays to keep track of them all as well as what they mean.
Hastags are finest tool for marketing on Twitter. There are lots of success stories to look at, i.e. during the last American Football season Oreo had a successful campaign and there are many more.
Yes, there is the chance to get negative influence if you are not well prepared. The tool is so powerful that it can make the content viral in few minutes. Similar to the success stories there are lots of failures reported by the big brands. Other than any social network Twitter is highly interactive and give power to it's users trend anything.
So it's important to analyze your target audience, their behavior and timing because if a Hashtag is created it can be used for or against you.

Sure, sometimes if the companies runed a hashtag on the wrong time or with unprofessional way or without even a strategy for it, so the hashtag could moves to negative influence instead of positive like what happened with Hashtag #VodafoneShukran Last year and burgerking ,etc
Actually I can't think of a reason why it can be negative. Too much hashtags in one tweet can turn it into spam but on the other hand it gets more viral (I think!)
