The department which pays salary should also calculate  staff's gratuity (End of Service Benefit).

It depends in some companies payroll is handled by Accounts / Finance department and in some companies its handling by HR department, the department which is handling payroll so they have to calculate and finance department has to counter check the calculation, then audit department.

It all depends on the size of the business , and the level of complexity in the company, the bigger the company is the more complex its structure would be , and there would be higher need to specialized Departments doing specialized tasks, this would lead the philosophy of management to be more focused on integrated process  management rather than excessive controls. thus in bigger companies HR depts would calculate the End of Service benefits , while in small and medium companies (more focused on controls of resources rather than process), finance would do the role

HR department will calculate the gratuity then finance department will audit

HR department the reason is because HR department get notice time to time from legal 

authorities about labor law .
