I think i understand you little:and here is my view
the leader logic is like interface between you and controller. where then you compile to application code that controller understand.
so from my understanding even if you change the interface (ladder logic or other software) you should compile to something the controller will understand.
the upgrade part is for the designer and manufacturing to make easier interface to deal with the controller .
