Well, I'm Certified Expert from both the venders ( Alhamdulillah),  Primarily it depends on your job/project. But I always enjoy JunOS.

Both have pros and cons.
Cisco is excellent box but then costly.
Juniper is awesome device but I have seen few hardware failures on SRXs.
Juniper gives me the shell access which fulfill my desire for Linux commands.
So depends on your need.

Depending on how may ports and what speed you need you're going to pay more for Cisco per port. That being said, I highly recommend Cisco. Examcollection 200-120 VCE The feature set is outstanding, and they're rock solid from a reliability standpoint.

From my experience : A-For unmanaged switches and layer2 switches i will choose cisco B- For Layer3 switches i will choose juniper because they can do anything you want and they have a good web interface which is better that cisco SDM.
C- For Routers i will choose juniper since core network performance proved that they are the best in the core of AT&T and many ISP , i have built one with core network of juniper and it has shown a huge stability and performance.
D- For Firewalls : Juniper without any doubt , cisco ASA firewall is strong but it's nothing in comparison with Juniper SRX that provides QoS ,VOIP TAG, LLDP-MED and of course performance .
E- For IDP : don't go with juniper go with anything except juniper , if you wanna ask me go with Mcafee without even thinking about it ." they are the leaders
