What type of connection you need ? this two commands are for making corner to a arc or a cutting edge...
use of these commands are depends on your use...
if you need an arc you can use Fillet Command
Otherwise use Chamfer this will result a plane line connection
Definitely fillet with radius0 if you have to get90 degree connection.
But there is a diffference between Fillet & Chamfer :
Fillet command can be used when you want to make an arc connection between the objects you want to connect , you can specify the radius of the arc .
Chamfer command can be used in making a straight line connection between the2 objects corner connection .
What is your design requirement .Are you drafting a part which is to be machined or molded?
.Agree with all above....however, there's an another command for joining two straight lines and it's "j".
press j than click on two opposite straight lines and they'll be connected.
to connect the two lines by90 degree use fillet with0 radius.
if you need arch connection btw them, use fillet with desired radius.
or if you need to connect it with a line at some angle use chamfer.

It depends on how do you want to connect them if u want to connect them in genral you can use any of them and reduce the redious to zero , or you can simply use the "join" command .Thx and sorry for my english
