Samir, it depends on what points you want to hit. Codeigniter is old good cmf with strong MVC for sitebuilding, but Java is better for program software.
I think I can be a little confused because lots of people and big companies continues using JAVA for the web. Why? it's about integration?
On the other hand Java is faster than PHP, but JAVA's servers need lots of memory (more expensive). In a server with many request we can improve with a language like php with bigger time per process and less memory per process because the server never is collapsed because of memory.
So it depends on what point you want to hit.

I am looking for the web application framework just like codeigniter in java, where I don’t need to do a lot xml configuration, easy to start (as fast as CI), small footprints, a little depedency on other libraries ... fast enough to write just hello world.is there any frameworks ? i am looking for it seriously ... and not found yet ... please tell me which one (I don’t mind to use Hibernate for the ORM).

Java have its own large scale area. I would say Java is better
Java is better for its write-once-run-anywhere architecture and other great features. Java is a programming language while codeigniter is a framework
It depends upon the project and i guess we shouldn't compare the two as codeigniter is a framework and java is just a programming language
On the behalf of following points, Java is better than codeigniter.
1) It provide platform independent environment.
2) It is easy to understand.
3) Provide modular development of code.
4) Improved for the flexibility, maintainability and reliability for code.
