It can happen in accrual system. There can be different reasons for the different accounting heads e.g.
If the bank is showing negative balance then it shows that you have issued more checks then the available cash in your that account.
Contra Assets also have negative balances which is to set-off against the corresponding asset. e.g
Account of Accumulated Depreciation has always a negative balance which is then set-off against the related asset account to get the total value of that asset.
It can also happen if you try to generate reports of the future accounting periods specially when you have not yet realized the future inflows but you have realized the future out-flows. So while generating your accounting report you must keep a strong check on the accounting period in case of accrual system of accounting.

An item with a credit balance is a liability. Thus if an asset has a credit balance, it will mean that the reporting entity is owing a debt somewhere in any form may be as per customers' deposits etc
