Do you prefer to use accounting/auditing applications or are you more of a working manually accountant/auditor?

I perfer Manual Audit but there's no problem to use both

It depends on the firm size and capability. 

If more paper works and many heads used, its best to have applications.

It's a cost/benefit issue, The greater the complexity of the work the greater the need for an accounting application, since the completion of work in large projects leads to the risk of errors and inaccuracy of data, which far outweigh the cost of using accounting applications

Yes I prefer accounting application cause of accuracy of these applications because they save time and improve efficency and quality of work. And I prefer manual auditing more than auditing application.
