What would be your plan to make the logo not influencing your web design work negatively?
Simple Use Logo colours as a base make your own palatte ...not able to do....! Dont worry Use Adobe Kular.And tones are already ther! make your own theme palette which matches ...logo colors or use analog , complimantry, hue many option just try with out changing Their Head...Means Logo ......web body will fully match with Kular logo shades Njoy...application.!
The logo design should not affect your own output.
Try to get inspired from their colors, concept and target audience. Their decision is already made. Your job isnt to give an opinion but to satisfy the customer's demand
Make the website you would see best, which would flow around the logo design. If the logo is green and white then try to implement those colors in your website.

Logo can be change and easily updated usings link software to replace it.. or what it the theme of web design is too far from the logo .. so that is a quite complicated and it will start all over again...
Try to make design where that logo looks better otherwise what you can do if client is not agree
You should try to convince the client to change the LOGO explain to him/her what will be the result or the effect of a non-QUALITY logo to the design.
If the client still refuse to change it we cant do anything beacause CUSTUMER IS ALWAYS RIGHT.
Instead of arguing try to enhance the LOGO to the best Quality as you can BUT dont change anything from what the client want and approved.
ENHANCE - brighter color, resolution or quality.
DO NOT CHANGE - color, text, design
