It is easy to appraise performance for Marketing, sales, BD, etc, but performance for non profit generating areas, i.e., HR, Accounts, etc, can not give the idea in physical aspect. How should we set target for these areas, especially for HR?

There are HR Metrics in which measure the performance of all HR Functions e.g. recruitment, training etc. The % of every function differ from one organizaiton to another according to the volume of work.
